Ten years after the death of his parents, Minato Arisato returned to the city of his childhood, where he entered the Gekkoukan High School. Upon his arrival, he witnessed strange phenomena... Minato wakes up at the hospital, where Yukari watched him for a week. On their return to the boarding school, a surprise awaits them: Junpei, a talkative classmate, joins their dorm because he also seems to have "skills". Thanks to the reinforcement of these two new members, SEES can now go in search of answers in the Shadows nest, the Tartarus, a huge maze that only exists during the 25th hour.
As Sanada discovers that a certain Fuka Yamagishi would also be sensitive to the hour of shadows, unexplained events occur in high school. The noise runs out that at night, a ghost would devour the souls of students wandering through the corridors... The SEES will have to investigate this mystery! So where did Yamagishi go? And what really happened to his classmates found unconscious?
Yukari is determined to learn more about the origin of the Shadows and Tartarus, and asks Kirijo about the explosion that took place ten years ago at the place where Gekkoukan High School now stands. She also hopes to discover the circumstances of her father's death, the victim of the accident. As the plot unfolds, our heroes go from revelation to revelation, and the two young women find themselves confronted with the shadows of the past.

The mysterious little boy who says to himself Arisato's friend comes to him again with his Sibyllins. What is he trying to tell him? As for Junpei, he continues to visit Chidori regularly in his hospital room. As the nature of their relationship gradually changes, everything changes during a confrontation with the Strega.
